Rutiodon was named by Emmons (1856).
It was assigned to Mystriosuchidae by Huene (1922) and Case (1922); to Phytosauridae by Lull (1915), Watson (1917), Lull (1917), Parrish and Carpenter (1986), Carroll (1988) and Hunt and Lucas (1989); to Parasuchia by Sereno (1991) and Parrish (1993); to Rutiodontinae by Long and Murry (1995); and to Phytosauridae by Doyle and Sues (1995) and Stocker (2010).
